Structural Characteristics of Novel Protein Folds
Folds are the basic building blocks of protein structures. Understanding the emergence of novel protein folds is an important step towards understanding the rules governing the evolution of protein structure and function and for developing tools for protein structure modeling and design. We explored the frequency of occurrences of an exhaustively classified library of supersecondary structural ...
متن کاملAssembling novel protein folds from super-secondary structural fragments.
The results of applying a fragment-based protein tertiary structure prediction method to the prediction of 14 CASP5 target domains are described. The method is based on the assembly of supersecondary structural fragments taken from highly resolved protein structures using a simulated annealing algorithm. A number of good predictions for proteins with novel folds were produced, although not alwa...
متن کاملNovel protein folds and their nonsequential structural analogs.
Newly determined protein structures are classified to belong to a new fold, if the structures are sufficiently dissimilar from all other so far known protein structures. To analyze structural similarities of proteins, structure alignment tools are used. We demonstrate that the usage of nonsequential structure alignment tools, which neglect the polypeptide chain connectivity, can yield structure...
متن کاملA novel topology for representing protein folds.
Various topologies for representing 3D protein structures have been advanced for purposes ranging from prediction of folding rates to ab initio structure prediction. Examples include relative contact order, Delaunay tessellations, and backbone torsion angle distributions. Here, we introduce a new topology based on a novel means for operationalizing 3D proximities with respect to the underlying ...
متن کاملA novel fingerprint for the characterization of protein folds.
A novel fingerprint, defined without the use of distances, is introduced to characterize protein folds. It is of the form of binary matrices whose elements are defined by angles between the C=O direction, the backbone axis and the line connecting the alpha-carbons of the various residues. It is shown that matches in the fingerprint matrices correspond to low r.m.s.d.
